This project aims for enabling the large-scale ab-initio electronic structure calculation for drug design. [[NSC]] takes the role of enabling and improving the LSDALTON code for this simulation in the Tier-0 level. The project consists of two phases: the first phase is dedicated to concretely designing the work plan (due May, 2013), and the second phase is dedicated for the actual product according to the plan at the first phase.&lt;br /&gt;

This project is a task under PRACE 3IP WP7.1.C.&lt;br /&gt;

This project aims for improving the scalability and performance of Xnavis RANS (Reynolds-averaged Navier-Stokes) code. [[NSC]] is in charge of applying the parallel I/O technique on this code and contributing to the improvement of communication cost  in exchanging domain connectivity information in the Chimera overlapping grid system.&lt;br /&gt;
&lt;br /&gt;
This project is a user support task under PRACE 2IP WP7.1.&lt;br /&gt;

This project aims for increasing the performance of SMHI's HYPE code. [[NSC]] takes the role of analyzing the code, suggesting the techniques to improve the performance of the sequential code, and conducting the parallelisation. The project consists of 4 phases: Code Analysis, Serial Code Improvement, Quality Insurance, and Parallelisation. [[NSC]] fully contributed the first phase, whose period was 01/12/12 -- 01/02/13, and SMHI is making the effort on the second phase as of 31/08/13. [[NSC]] will strongly contribute again in the fourth phase, which is expected to start in the start of 2014.&lt;br /&gt;

Essense is a CFD code which is characterised by summation-by-parts operators in the middle of the high order finite difference method, and weak boundary conditions. This project aims for &amp;quot;a better understanding of the bottlenecks of this code and learning about performance optimization potentials&amp;quot; (1st Phase for 1 person month) and &amp;quot;obtaining a revised code prepared for fine-level optimizations&amp;quot; (2nd Phase for 2 person months). Revision of the code includes the reduction of communication calls which is essential to achieving the better communication performance and the change of time-consuming loops for increasing the cache usage and improving vectorisation capability. In the long run, a speedup of this code will enable us to perform bigger and more detailed flow simulations within a varying range of scientific projects. The ambition is to prepare the code for PRACE Tier 0 type scaling. &lt;br /&gt;

This project aims for increasing the performance of SMHI's HYPE code. [[NSC]] takes the role of analyzing the code, suggesting the techniques to improve the performance of the sequential code, and conducting the parallelisation. The project consists of 4 phases: Code Analysis, Serial Code Improvement, Quality Insurance, and Parallelisation. [[NSC]] fully contributed the first phase, whose period was 01/12/12 -- 01/02/13, and SMHI is making the effort on the second phase as of 31/08/13. [[NSC]] will strongly contribute again in the fourth phase, which is expected to start in the start of 2014.&lt;br /&gt;

NSC recently started the pilot project for constructing accelerator systems. Currently two candidate systems are nVidia GPU cluster and IntelMIC. nVidia cluster system configuration will be clear when they provide their new Kepler card (Presumably at the end of Q2 2012). IntelMIC system is planned to be equipped at the end of 2012.&lt;br /&gt;
&lt;br /&gt;
Along with hardware construction, we will testify different programming models for accelerators. That will include&lt;br /&gt;
* OpenCL or CUDA programming model&lt;br /&gt;
* OpenACC formulation&lt;br /&gt;
* IntelMIC pragmas&lt;br /&gt;
&lt;br /&gt;

This project aims for increasing the performance of SMHI's HYPE code. [[NSC]] takes the role of analyzing the code, suggesting the techniques to improve the performance of the sequential code, and conducting the parallelisation. The project consists of 4 phases: Code Analysis, Serial Code Improvement, Quality Insurance, and Parallelisation. [[NSC]] fully contributed the first phase, whose period was 01/12/12 -- 01/02/13, and SMHI is making the effort on the second phase as of 31/08/13. [[NSC]] will strongly contribute again in the fourth phase, which is expected to start in the start of 2014.&lt;br /&gt;

This project aims for optimizing the ClustalW software, which is the multiple sequence alignment code. [[NSC]] participates in this project as the PRACE collaborator, with the aim of designing and implementing parallel I/O for sequence alignment softwares. &lt;br /&gt;

This project is a user support task under PRACE 2IP WP7.1, whose project ID is 2010PA1155.&lt;br /&gt;

== Implementation ==&lt;br /&gt;
Implementation procedure is as follows.&lt;br /&gt;
&lt;br /&gt;
* Analysis on Code Structure&lt;br /&gt;
* Design of parallel I/O interface for sequence alignment input&lt;br /&gt;
* Implementation to the ClustalW Software&lt;br /&gt;
&lt;br /&gt;
The code basically adopts the master-slave structure, so that the deployment of parallel I/O which is the collective operation necessitates the change on the structure of the code. [[NSC]] designed and experimented the parallel I/O strategy for sequence alignment softwares, by adopting the sub-group communicator. [[NSC]] endeavoured to optimize I/O-related variables for the best performance of sequence data input, and applied the designed implementation to the ClustalW software.&lt;br /&gt;
&lt;br /&gt;
== Results ==&lt;br /&gt;
The employed scheme provides up to 6.8 times speed-up for sequence data input in case of using 8192 cores under BlueGene/Q system. Experiments provide the guideline to set various parameters for best I/O performances. This project is a task under the UEABS (Unified European Application Benchmark Suite) work which is PRACE 2IP WP7.4. This project aims for benchmarking the performance of NEMO oceanography code on Tier-0 PRACE resources. [[NSC]] is in charge of performing the benchmark and analyzing its result on CURIE system. NSC experimented on optimal compilation option set (performance optimisation set to -O3 -ipo -xAVX), and performed the benchmark runs which results in good scalability. NSC also contributed in incorporating the code to run under JuBE European Benchmark Framework. It aims to benchmark the performance of a cluster-type [http://www-hpc.cea.fr/en/complexe/tgcc-curie.htm Curie] system which is one of largest HPC systems serviced by [https://snicdocs.nsc.liu.se/wiki/PRACE PRACE].&lt;br /&gt;

From SNIC, [https://snicdocs.nsc.liu.se/wiki/User:Soon-Heum_Ko_(NSC) Soon-Heum &amp;quot;Jeff&amp;quot; Ko] joined this project from July 1st, 2011. He takes the role of performing some benchmark analyses by using HPCC, P-SNAP and mixedMode tools.&lt;br /&gt;
* HPCC is a famous benchmark tool which consists of 7 sub-benchmarks, including a famous HPL tool which measures Linpack performance and STREAM benchmark which measures the sustainable memory bandwidth.&lt;br /&gt;
* P-SNAP is a tool to measure the system noise.&lt;br /&gt;
* mixedMode is a tool to instrument communication bandwidths of different communication modes (collective and point-to-point communications in various configurations).&lt;br /&gt;
&lt;br /&gt;
----- Abstract&lt;br /&gt;
We took benchmark runs of HPCC, P-SNAP and mixedMode on Tier-0 CURIE Bullx cluster. HPCC runs were performed to figure out Linpack benchmark performance up to 1024 cores, memory bandwidth, and cache miss ratio. P-snap measured the system noise, and mixedMode evaluates different MPI kernel performances on single-, tunneled- and threaded-mode. Those results are reported in PRACE 1-IP final report.&lt;br /&gt;

This project aims for optimizing the ClustalW software, which is the multiple sequence alignment code. [[NSC]] participates in this project as the PRACE collaborator, with the aim of designing and implementing parallel I/O for sequence alignment softwares. &lt;br /&gt;

This project is a user support task under PRACE 2IP WP7.1, whose project ID is 2010PA1155.&lt;br /&gt;

== Implementation ==&lt;br /&gt;
Implementation procedure is as follows.&lt;br /&gt;
&lt;br /&gt;
* Analysis on Code Structure&lt;br /&gt;
* Design of parallel I/O interface for sequence alignment input&lt;br /&gt;
* Implementation to the ClustalW Software&lt;br /&gt;
&lt;br /&gt;
The code basically adopts the master-slave structure, so that the deployment of parallel I/O which is the collective operation necessitates the change on the structure of the code. [[NSC]] designed and experimented the parallel I/O strategy for sequence alignment softwares, by adopting the sub-group communicator. [[NSC]] endeavoured to optimize I/O-related variables for the best performance of sequence data input, and applied the designed implementation to the ClustalW software.&lt;br /&gt;
&lt;br /&gt;
== Results ==&lt;br /&gt;
The employed scheme provides up to 6.8 times speed-up for sequence data input in case of using 8192 cores under BlueGene/Q system. Experiments provide the guideline to set various parameters for best I/O performances. Details are to be accessible under PRACE White Paper archive.&lt;br /&gt;

NSC recently started the pilot project for constructing accelerator systems. Currently two candidate systems are nVidia GPU cluster and IntelMIC. nVidia cluster system configuration will be clear when they provide their new Kepler card (Presumably at the end of Q2 2012). IntelMIC system is planned to be equipped at the end of 2012.&lt;br /&gt;
&lt;br /&gt;
Along with hardware construction, we will testify different programming models for accelerators. That will include&lt;br /&gt;
* OpenCL or CUDA programming model&lt;br /&gt;
* OpenACC formulation&lt;br /&gt;
* IntelMIC pragmas&lt;br /&gt;
&lt;br /&gt;
